You can change the position of the diverter during a run. You can specify to send the stream from the LC to either Waste or MS. If you divert the stream to Waste, then you do not acquire data at that time.

Edit Advanced Acquire section (LC/MS)
Each section in the SQ section of the Method Editor has two panes. The MS Global Parameters pane is the top pane in the Instrument Setup > SQ > Advanced Acquire section. It is visible when any of the Instrument Setup > SQ > Advanced Acquire sections are visible. See Advanced Acquire > MS Global Parameters Pane (LC/MS).
The following columns are available in the Timetable.
To MS or To waste. At the end of a run, you may want to divert the LC stream from the instrument.
